I suggest to have a single group in the egit context menu for items which enable advanced configuration options on the repository. On first glance that would be
* Enable LFS
* Init Git Flow
* Add Submodule

I would put that group above the clean/garbage/delete/remove group.

ok, but I would put that below the clean/garbage/delete/remove group since all these commands are used rarely

I've checked all the menu items in these groups again. Since there may be multiple additional items for each of the initially mentioned items, it doesn't seem possible to have them all be grouped in one new group.
